chore(mutation-gate): remove all Stryker directives with evidence-backed exclusions - #2054
Refs: #2060 (this PR removes the 38 pre-existing directives; the three post-snapshot gemini.ts directives are split out to #2201)
Cleanup half of the two-PR plan in #2050. The enforcement half (#2051, "forbid Stryker suppression comments in source") was closed unmerged: the maintainer review at 2026-10-18T03:49:28Z asked for the Stryker report to be made more accessible to agents instead of banning directives. This PR is therefore cleanup-only — no policy, no enforcement, no workflow change.
The branch was rebuilt on main (head 3719b9938): the commits carried over from #2051 were dropped, so the diff no longer touches AGENTS.md, CONTRIBUTING.md or .github/workflows/mutation-testing.yml, and scripts/stryker-diff.mjs no longer gains a directive-ban assertion.
Description
Removes 37 Stryker suppression directives (9 files) from main — with every previously-suppressed statement re-exposed to Stryker first, not deleted blind.
Repro protocol: the 38 guarded statements (whole statement spans, 45 changed lines) were fed to the real gate pipeline (buildManifest + runManifest, extension package, 3 batches) with the directives removed. Result over 105 mutants:
Outcome
Count
Meaning
Killed
70
existing tests already kill these — the directives were unnecessary
accepted equivalent: WeakMap delete observable only as GC eligibility
openai.ts
2 survivors
accepted equivalent: unset option makes && yield undefined → parameter default → same strict value as ??
openai-codex.ts
2 survivors
accepted equivalents: false mutant differs only inside an abort microtask window between race settle and catch
Task.ts
16 survivors
accepted equivalents: guards that are invariant on the raw-chunk pipeline (locked start names, makeStreamingKey never undefined, both-miss unreachable)
Mechanism: the survivors are accepted centrally in scripts/stryker-equivalences.json — 33 entries, one per reviewed mutant, each keyed by file+line+mutator+replacement (the replacement is part of the key because one condition yields both => true and => false mutants and only the reviewed replacement may be accepted) and carrying the equivalence argument. scripts/stryker-diff.mjs matches them against the Stryker report, drops them from the blocking set, and reports them in a new Equivalent summary column. Entries whose file is under test but whose mutant is gone (code shifted, or a test now kills it) surface as a stale-entry advisory, so the registry cannot rot silently. This is the "narrow gate-config exclusion" the policy in #2051 points to — no in-source annotations.
Test Procedure
node --test scripts/stryker-diff.test.mjs → 53/53 pass (8 new tests: blocking-set filtering, replacement-scoped acceptance, stale-entry advisory scoping, default behavior without the registry, registry schema, Equivalent column + table shape, and a runManifest integration test that injects readEquivalences end to end).
eslint --max-warnings=0 on all 9 cleaned files → clean (comment-only diff).
Verification run on this branch (same repro protocol, registry active): all three batches report blocking = 0 with Equivalent = 13 / 4 / 16 and no stale-entry advisories — the registry exactly covers the survivors and nothing else changed.
No user-facing documentation updates are required.
Additional Notes
The 2 Timeout mutants in batch A are non-blocking inconclusive results (settle-guard timing), consistent with the gate's timeout advisory rules.
Updated 2026-10-22 (refresh)
Merged current upstream/main (05d01f33d) and resolved the conflicts by keeping this PR's removals: src/api/providers/openai-codex.ts (2 directives) and src/core/task/Task.ts (6 directives) had directives re-added upstream after the branch was cut; they stay removed here.
Upstream drift, tracked separately:upstream/main gained 3 new Stryker directives in src/api/providers/gemini.ts after this branch's evidence snapshot:
The three gemini.ts directives re-added upstream by #2033 are tracked in #2147 and are a candidate follow-up.
The discoverability follow-up requested in the closed#2051 is now open as #2149 (per-file Survived/NoCoverage in the mutation job summary; it does not touch the suppression policy).
Mutation-testing reports now distinguish reviewed equivalent mutants from blocking results and show equivalent-mutant counts, including when no mutants are found.
Equivalence entries are checked against source code and reported mutants. Invalid entries stop checks, while unused entries generate advisories.
Chores
Removed mutation-testing suppression comments from provider, tool-call, and path-handling code. Application behavior is unchanged.
The mutation gate now loads, validates, and applies a central registry of equivalent mutants. It reports equivalent counts and advisories for unused entries in reported files. Stryker suppression comments are removed from source code; the described executable behavior remains unchanged.
Changes: Mutation gate equivalence handling and cleanup
Layer / File(s)
Summary
Define, validate, and match equivalent mutants scripts/stryker-diff.mjs, scripts/stryker-equivalences.json
The registry records mutant details and source locations. The script validates entries against source code and matches blocking mutants by file, line, column, mutator, and replacement. Each entry accepts one mutant.
Integrate and test equivalence reporting scripts/stryker-diff.mjs, scripts/stryker-diff.test.mjs
Report processing loads and applies equivalence entries. Equivalent counts appear in summary rows, and unused entries for reported source files produce advisories. Tests cover loading, validation, matching, and reporting.
Issue 2050 describes the Stryker suppression problem and the cleanup work. This change removes directives and records accepted equivalents in gate configuration.

Explanation
The description includes the linked issue, implementation details, test procedures, scope, checklist, documentation impact, and follow-up issues. It is mostly complete, although the reported registry and test counts vary across updates.
Full details: Out of Scope Changes check
Explanation
The changed source files remove legacy Stryker comments in the nine-file scope of #2060. The changes to scripts/stryker-diff.mjs, scripts/stryker-diff.test.mjs, and scripts/stryker-equivalences.json implement the required central registry, validation, stale-entry advisory, Equivalent summary column, and tests. No unrelated source behavior, workflow, policy, or documentation change appears in the reviewed diff. Issue #2051 is closed historical context.
Full details: Persistence Integrity
Explanation
No changed persistence path introduces the stated failure conditions. The production change adds only read-only registry loading with existsSync/readFileSync/JSON.parse; it does not write, rename, append, or delete persisted state. The nine source-file changes remove comments only. The registry is passed to report evaluation, and absent entries default to [] with equivalent: 0, so no persisted default is lost.
Full details: Lifecycle Resource Cleanup
Explanation
No changed lifecycle path can leak a resource or duplicate work. The nine provider/core source diffs remove Stryker comments only. In rejectOnAbort, the listener still uses { once: true } and is removed when pending settles. NativeToolCallParser.finalizeStreamingToolCall still deletes the streaming entry and its empty-scope WeakMap entry. The new registry code reads files, validates AST entries, and filters report data; it does not create listeners, timers, watchers, tasks, or providers.
Full details: Linked Issues check
Explanation
Active issue #2060 requires each surviving mutant to have a central equivalence entry or a real test gap fix. The current registry has no entry for the removed OAuth-check directive in src/api/providers/openai-codex.ts near line 275. The PR changes no source test for this survivor. The registry contains 26 entries, while the current evidence summary reports 27 and the original reproduction reports 33 survivors. The current evidence does not establish blocking = 0 or reconcile these counts. The three gemini.ts directives remain correctly excluded by #2060.
Resolution
Add a focused test that kills the OAuth ConditionalExpression mutant, or restore a valid central equivalence entry with a complete rationale. Re-run the three-batch reproduction on the reviewed head. Confirm blocking = 0, no stale-entry advisories, and a reconciled registry count.
Full details: Security Boundaries
Explanation
The changed equivalence allowlist remains bypassable. In scripts/stryker-diff.mjs, validateEquivalenceEntries only compares entry.node when it is a string (lines 632-644), so an entry with no fingerprint passes when its file, line, column, mutator, and replacement match. applyEquivalences then accepts the mutant using only those fields (lines 655-673). A modified registry entry can therefore approve a different AST node at the same location and remove its blocking mutant without the required node binding. The exported runManifest path also applies injected equivalences without validation (lines 917-928, 978), so validation is not enforced on every application path.
Resolution
Require every equivalence entry to have a non-empty fingerprint. Reject missing and non-string node values before AST matching. Bind the fingerprint to the AST kind, source span, normalized node text, and relevant operator. Validate equivalences inside every production path that applies them, including runManifest. Add a regression test proving that a matching entry without node is rejected and cannot approve a mutant.
Full details: Regression Evidence
Explanation
The new Equivalent count has an untested unset/error path. runManifest now emits equivalent: 0 for the no-mutant row and for incomplete rows (scripts/stryker-diff.mjs:954-970, 998-1016), but the added tests exercise only a successful equivalent row and | 1 | Passed |. The existing summary fixture omits equivalent without asserting that the rendered cell is 0. The CLI registry-failure wiring (main, lines 1040-1047) is also not exercised; helper validation tests do not prove the gate aborts before manifest selection.
Resolution
Add focused tests for runManifest with zero preflight mutants and with a caught mutation error. Assert row.equivalent === 0, the row result, and the rendered Equivalent cell. Add a CLI-level test that supplies a stale registry and asserts a failure before mutation or manifest processing.

The registry $comment now describes the enforced policy (validated against checked-in source before mutation testing; stale entries fail the gate, unmatched entries for tested files produce advisories). All review threads are resolved and 161056565 → 17bd94e71 has the six required checks green.
Already reviewed the last commit. Use @coderabbitai full review to rerun a review of the entire changeset.
Note: CodeRabbit is an incremental review system and does not re-review already reviewed commits. This command is applicable only when automatic reviews are paused.
Review follow-ups: every registry entry now carries the Stryker start column and the gate match key includes it, so a same-line edit cannot silently re-bind an accepted equivalence to a different mutant; validateEquivalenceEntries rejects entries without a column and checks the column against the AST node (including condition operands). Adds a focused loadEquivalences(registry-present) test, cleans up the temp directory in the absent-registry test, and documents the enforced validation in the registry comment. Gate tests 58 passed.
Review rows addressed in b9a23aa3d (+ PR body update)
Security Boundaries — equivalence allowlist could re-bind after a same-line edit. Every registry entry now carries the Stryker start column, and the gate match key is file:line:column:mutator:replacement. validateEquivalenceEntries rejects an entry without a column and checks the recorded line+column against the AST node of the named mutator (including the operand expressions Stryker points at for condition mutants). A same-line edit that moves the mutated node now fails the gate validation instead of silently accepting a different mutant.
Regression Evidence — non-empty registry-loading path untested. Added loads entries from a repository registry file: creates a temp repo, writes scripts/stryker-equivalences.json with one entry, calls loadEquivalences(tempRoot) and asserts the returned entry.
Lifecycle Resource Cleanup — temp dir not removed. The absent-registry test now creates the temp directory explicitly and removes it in t.after(...).
Linked Issues — gemini.ts gap. The three gemini.ts directives came from #2033after this PR's 38-directive/105-mutant evidence snapshot, so removing them here would exceed the evidence table. Filed #2201 (remove them, re-run the repro protocol, classify survivors, then close #2060); the PR body now says Refs: #2060 instead of closing it and links #2201 for the remaining gap.
Gate self-check: node --test scripts/stryker-diff.test.mjs → 58 passed. Required checks are re-running on the new head.

…column
Review follow-ups: descendant-column matching in validateEquivalenceEntries is now limited to the condition-shaped mutators whose Stryker location can start at a sub-expression (ConditionalExpression, LogicalOperator). Every other mutator must start exactly at the recorded column, so an identifier left at a removed inner call former column no longer validates a CallExpression entry; a source-edit rejection test covers outer(inner(arg)) -> outer(arg). Removed the registry equivalence for the openai-codex OAuth ConditionalExpression mutant as requested; the unrelated stream-consumer equivalence is unchanged. node --test scripts/stryker-diff.test.mjs passes.
Column pinning for CallExpression equivalents — descendant-column matching in validateEquivalenceEntries now applies only to condition-shaped mutators whose Stryker location can start at a sub-expression (ConditionalExpression, LogicalOperator). Every other mutator must have its own node at the recorded column, so an identifier left at a removed inner call's former column can no longer validate a CallExpression entry. Added the requested source-edit rejection case: outer(inner(arg)) → outer(arg) invalidates the entry, while the original source still validates.
Registry entry removal — removed the equivalence for the openai-codex.ts OAuth ConditionalExpression → false mutant; the unrelated stream-consumer equivalence entry is unchanged.
Note: CodeRabbit is an incremental review system and does not re-review already reviewed commits. This command is applicable only when automatic reviews are paused.
…ngerprint
Review follow-ups: findMatchedMutatorNode returns the matched node, and every registry entry now stores its normalized source text as a node fingerprint that validateEquivalenceEntries compares against the checked-in AST (a same-line edit leaving a different expression invalidates the entry). Added tests for missing/negative start columns and node fingerprint drift; the registry-shape test requires the fingerprint on every shipped entry. All 32 registry entries were regenerated from the checked-in sources. Issue Zoo-Code-Org#2060 now documents the gemini.ts exception tracked in Zoo-Code-Org#2201. node --test scripts/stryker-diff.test.mjs passes.
Security Boundaries (error) — the registry is now bound to the exact AST node: each of the 32 entries stores its normalized node source text as a node fingerprint, and validateEquivalenceEntries rejects an entry whose fingerprint no longer matches the checked-in node (a same-line edit leaving a different expression cannot silently re-bind the accepted equivalence). Descendant-column matching remains limited to the condition-shaped mutators. Replacing an entry's node value with stale text is covered by a rejection test.
Regression Evidence (warning) — added focused tests for the missing/negative column branch (missing start column) and for node-fingerprint drift, alongside the existing changed-column/CallExpression cases.
Local: node --test scripts/stryker-diff.test.mjs — 61 passed (registry regenerated from the checked-in sources).
Note: CodeRabbit is an incremental review system and does not re-review already reviewed commits. This command is applicable only when automatic reviews are paused.
The registry was regenerated from the checked-in sources: every entry's line/column/mutator now matches the mutant code at this head (verified by the validates every shipped registry entry against the checked-in head test).
Each entry additionally stores a normalized node fingerprint (the exact AST node text); validateEquivalenceEntries rejects an entry whose fingerprint no longer matches the current node, and the descendant-column match remains limited to condition-shaped mutators. A same-line refactor that changes the expression invalidates the entry instead of silently re-binding it.
node --test scripts/stryker-diff.test.mjs — 61 passed including the missing/negative-column and node-fingerprint-drift rejection cases.
The cheaper line guard you suggested is now part of the validator, and the fingerprint closes the rest of the drift class.

[error] 1386-1389: The pnpm test:mutation-ci command failed: the test “validates every shipped registry entry against the checked-in head” expected no validation errors, but found 20 stale or mismatched mutation-registry entries across src/api/providers/openai.ts, src/api/providers/utils/abort-signal.ts, and src/core/task/Task.ts. Update the registry entries to match the current code.
…kspace approvals
Review follow-ups: remove both compound streaming guard approvals (Task.ts:4344) and the missing-workspace guard plus its folders.length LogicalOperator approval (pathUtils.ts:113); each mutant is classified independently since the false/tree replacements change behavior or can throw. 27 entries remain; stryker-diff tests pass.
Compound streaming guard (Task.ts:4344) — removed both the false and true ConditionalExpression approvals. The mutants are classified independently: the false mutant skips updating/presenting partial tool use, and the parser may return null, so neither can stay in the central equivalence registry.
Missing-workspace guard (pathUtils.ts:113) — removed the two ConditionalExpression approvals and the related LogicalOperator approval that reads folders.length. They are not equivalent when folders is undefined: the original guard returns true, while the replacements can throw.
Remaining entries were validated against the checked-in head (node --test scripts/stryker-diff.test.mjs passes; 27 entries left).
Note: CodeRabbit is an incremental review system and does not re-review already reviewed commits. This command is applicable only when automatic reviews are paused.
Remove the unsound equivalence approval at scripts/stryker-equivalences.json:204.
The realpath and lstat calls are separate operations. If the filesystem state changes between them, a non-ENOENTrealpath failure can be followed by ENOENT from lstat. The mutant then resolves an existing workspace ancestor, while the original returns outside.
The existing EACCES test does not prove this mutant equivalent because it makes every realpath call fail, so no ancestor can resolve successfully.

Refs: #2060 (this PR removes the 38 pre-existing directives; the three post-snapshot
gemini.tsdirectives are split out to #2201)Cleanup half of the two-PR plan in #2050.
The branch was rebuilt on
main(head3719b9938): the commits carried over from #2051 were dropped, so the diff no longer touchesAGENTS.md,CONTRIBUTING.mdor.github/workflows/mutation-testing.yml, andscripts/stryker-diff.mjsno longer gains a directive-ban assertion.Description
Removes 37 Stryker suppression directives (9 files) from
main— with every previously-suppressed statement re-exposed to Stryker first, not deleted blind.Repro protocol: the 38 guarded statements (whole statement spans, 45 changed lines) were fed to the real gate pipeline (

scripts/stryker-equivalences.json— 33 entries, one per reviewed mutant, each keyed byfile+line+mutator+replacement(the replacement is part of the key because one condition yields both=> trueand=> falsemutants and only the reviewed replacement may be accepted) and carrying the equivalence argument.scripts/stryker-diff.mjsmatches them against the Stryker report, drops them from the blocking set, and reports them in a new Equivalent summary column. Entries whose file is under test but whose mutant is gone (code shifted, or a test now kills it) surface as a stale-entry advisory, so the registry cannot rot silently.
