HYP-01, PR C of 3. It follows #920 (PR A) and #922 (PR B), both merged. There are three feature commits, each reviewable on its own, plus one review-fix commit.

1. build(siblings): pin residual-evidence-types at 97244f5

This is a separate commit, one per pin. Revision.agda and Context.agda at that pin are the specification for quarantine-as-retraction (RE-1).

2. feat(safety): quarantine is retraction

Quarantining a bot, a rule (rule:<module>/<id>) or a prover (prover:<name>) retracts an assumption. Each evidence token rests on its rule, and on its bot when it names one; a confirming re-check rests on its prover. The rule is RE-1's survives-retraction / survives-dependent:

  • A token survives iff its support thins into what remains.
  • A finding survives through any surviving token, or through a confirming re-check whose prover isn't retracted. A sound finding therefore survives the quarantine of the rule that flagged it, but not the quarantine of its prover. A refuting re-check supports nothing, so its prover is never named.
  • A survivor keeps only its surviving tokens, and its level is re-derived from them.
  • A finding with nothing left moves to the retracted list, keeping its original evidence and naming what it rested on in retracted_by (JSON-safe wire names).

src/Hypatia/ABI/Retraction.idr (%default total) transcribes the shape:

  • Thin (Context.agda _⊆_), Retraction, retractThin (retract-⊆);
  • Dependent, without Holds, which hypatia can't state as a type;
  • survivesDependent, retractedSupportDies, survivor.

It is gated by scripts/check-verdicts.sh:

  • tests/reject/RetractedSupportSurvives.idr (the FalseRetraction pattern, transcribed) is refused at invalid with Mismatch between: [?x] and [].
  • tests/accept/IndependentTokenSurvives.idr is accepted.

Runtime: Hypatia.Verdict.Retraction, plus Quarantine.retracted_assumptions/0 and Quarantine.retract_dependents/1. A soft quarantine retracts too, since a high false-positive rate is exactly a reason to stop trusting the findings.

3. feat(dispatch): every manifest step names its facts; factless steps are refused

You ruled that Signalbox's thesis applies to hypatia's own derived workflow, since no Signalbox repository exists. The dispatch manifest is the workflow hypatia derives for dispatch-runner.sh.

  • Every step now carries facts: the pattern it acts on, its support (observed with the fleet occurrence count, or pattern), its evidence, and the derived level.
  • DispatchManifest.compile/1 refuses the whole manifest if any step names no fact, and write/2 then writes nothing.
  • PatternAnalyzer.dispatch_and_write/2 compiles the manifest before anything reaches the fleet. The routed actions are dispatched, and the manifest written, only when every step names its fact. A refusal dispatches nothing and is reported as path nil, zero counts and the steps named, rather than crashing on {:ok, _, _} =.
  • A step's Bayesian confidence stays in its own field and is never a fact.
  • facts is additive for dispatch-runner.sh, which reads entries by key.

Review round (CodeRabbit), commit 49c9653

Finding Result
🟠 Major: factless actions reached the fleet before the manifest was refused Fixed: dispatch_and_write/2 compiles first. New test plus negative control; the dispatch-before-compile mutant fails it
🟡 Minor: a refuting re-check's prover was named in retracted_by Fixed: only a confirming re-check is retracted support. New test; the old rule fails it
🔵 Trivial: dependent-holds citation row vs header Fixed: the row is marked "named as deliberately not transcribed"

Gate output (local; verify-proofs runs on this PR since it targets main)

Mutants, all red:

  • Survival premise checked against Γ instead of Δ: the ABI doesn't build.
  • A token survives if any of its assumptions remains: 1 test fails.
  • compile/1 never refuses: 1 test fails.
  • Dispatch before compile: 1 test fails.
  • Any mechanical prover counts as retracted support: 1 test fails.

Negative controls:

  • A finding not resting on the quarantined rule is untouched.
  • After release, nothing is retracted.
  • A fact-complete manifest dispatches every action.

Security Status, Rust Dependency Audit and Rust License & Ban Check were already red on main before HYP-01 (scheduled runs 2902–2904 at 4be38c8). Root causes and proposed patches are in this comment. This PR touches no Rust and not that workflow.

Revision.agda (Retraction, retract-⊆, Dependent, survives-dependent,
dependent-holds) and Context.agda (_⊆_, no-thinning-into-empty) are
the specification for quarantine-as-retraction. The pin is the head
verified on 2026-10-12, as recorded in the HYP-01 provenance table.
One commit per pin.

…re retracted (HYP-01)

Quarantining a bot, a rule or a prover retracts an assumption. Each
evidence token rests on its rule, and on its bot when it names one; a
confirming re-check rests on its prover. The rule is
residual-evidence-types' survives-retraction / survives-dependent
(Revision.agda @ 97244f5):

- a token survives iff its support thins into what remains;
- a finding survives through any surviving token, or through a
  confirming re-check whose prover is not retracted;
- a survivor keeps only its surviving tokens, and its level is
  re-derived from them;
- a finding with nothing left moves to the retracted list, keeping its
original evidence and naming what it rested on (:retracted_by).

src/Hypatia/ABI/Retraction.idr transcribes the shape: Thin, Retraction,
retractThin, Dependent (without Holds, which hypatia cannot state),
survivesDependent, retractedSupportDies, survivor. It is gated by
scripts/check-verdicts.sh:

- tests/reject/RetractedSupportSurvives.idr (FalseRetraction,
  transcribed) is refused at `invalid`;
- tests/accept/IndependentTokenSurvives.idr is accepted.

A mutant that checks the survival premise against Γ instead of Δ
cannot build. The citation check now covers 14 names across both pins.

Hypatia.Verdict.Retraction is the runtime mirror.
Quarantine.retract_dependents/1 reads the table: a bot name, or a
"rule:" or "prover:" key. Soft quarantine retracts too, since a high
false-positive rate is a reason to stop trusting the findings.

test/retraction_test.exs (9 tests) runs the same A/B case as the Idris
control, the untouched-finding negative control, and quarantine ->
retract -> release -> restored through the live GenServer. Mutant
(a token survives if any assumption remains) is killed. Like the rest
of the safety systems, retract_dependents/1 is called by no scan or
dispatch path yet: recorded as OPEN in PROOF-STATUS and CLAUDE.md Known
Gap 2.

…; factless steps refused (HYP-01)

Facts derive workflows, never the reverse. The dispatch manifest is the
workflow hypatia derives for dispatch-runner.sh, and every step now
carries `facts`: the pattern it acts on, that pattern's support
(`observed` with the fleet occurrence count, or `pattern`), its
evidence and the derived level.

DispatchManifest.compile/1 refuses the whole manifest if any step can
name no fact (no pattern id): {:error, {:factless_steps, steps}}, each
step named by position, tier and pattern id. write/2 then writes
nothing, so the runner never sees a step that rests on nothing.
PatternAnalyzer reports a refused manifest (path nil, zero counts, the
refused steps named) instead of crashing on a match against {:ok, _, _}.
A step's Bayesian `confidence` stays in its own field and is never a
fact.

This is the hypatia-side analogue of the Signalbox criterion (ruling
2026-10-14): no Signalbox repository exists to apply it to, so that row
stays OPEN.

`facts` is additive for dispatch-runner.sh, which reads entries by key.
write/2 takes :dispatch_dir so the tests don't race on the shared
pending.jsonl. test/dispatch_manifest_test.exs adds 3 tests, and the
mutant that never refuses is killed.

📝 Summary

Summary by CodeRabbit

  • New Features
    • Quarantining a rule, bot or prover now retracts findings that rely entirely on that assumption, while preserving findings with surviving evidence. Releasing a quarantine restores the associated support.
    • Dispatch manifests now include evidence and support facts for eligible actions. If any action lacks facts, the manifest is not written.
  • Bug Fixes
    • Scan and batch analysis continue gracefully when a manifest is refused, rather than failing during processing.

The PR adds assumption-based retraction for findings, with an Idris2 ABI model and an Elixir runtime implementation. It also adds source-derived facts to dispatch manifest entries and prevents manifest writes when any step has no facts.

Changes: Quarantine Retraction

Layer / File(s) Summary
Retraction model and proof cases
src/Hypatia/ABI/Retraction.idr, tests/accept/*, tests/reject/*, scripts/*, src/abi/*, verification/PROOF-STATUS.adoc, .claude/CLAUDE.md
The Idris2 module defines retraction and token-survival rules. Acceptance and rejection tests exercise survival with independent and retracted support. Package configuration, checks, citations, and the proof inventory include the module and its status.
Runtime retraction and quarantine integration
lib/hypatia/verdict/retraction.ex, lib/safety/quarantine.ex, test/retraction_test.exs, verification/PROOF-STATUS.adoc, .claude/CLAUDE.md
The runtime parses quarantined assumptions and retracts findings according to their evidence support. Tests cover hard and soft quarantine, surviving corroborating evidence, and support restoration after release. The documentation states that no scan or dispatch path calls retract_dependents/1.

Fact-Backed Dispatch Manifest

Layer / File(s) Summary
Derive facts and validate manifest entries
lib/dispatch_manifest.ex, test/dispatch_manifest_test.exs, verification/PROOF-STATUS.adoc
Eliminate, substitute, and control entries derive facts from source patterns. Compilation reports factless steps, and writing is refused if any step lacks facts. Tests cover fact derivation and refusal before file creation.
Handle manifest refusal in analysis flows
lib/pattern_analyzer.ex
The scan and batch analysis paths use a shared helper. On factless-step refusal, it returns a nil path, zeroed counts, and the refused steps.

Three red checks on this PR come from the Security workflow (security-policy.yml), and none of them is caused by this PR. They were already red on main at 4be38c8, before HYP-01 (scheduled runs 2902–2904), and stayed red on #920 and #922. This PR touches no Rust code, no Cargo.lock, and not that workflow. I found no open fix PR to port. The root causes and proposed patches are below.

Rust License & Ban Check

  • The workflow writes deny.toml inline and installs cargo-deny@latest, which is now 0.20.2.
  • 0.20.2 refuses the v1 key: error[unexpected-value]: expected '["all", "workspace", "transitive", "none"]' at deny.toml:8 (unmaintained = "warn").
  • Patch: either write the cargo-deny v2 schema ([advisories] version = 2, unmaintained = "workspace", drop vulnerability/notice; [licenses] version = 2, drop unlicensed/copyleft/default), or pin the cargo-deny version.

Rust Dependency Audit

  • These are real advisories against Cargo.lock: quinn-proto 0.11.16 has RUSTSEC-2026-0338, -0339, -0340 (7.5 high) and -0342.
  • Patch: cargo update -p quinn-proto to ≥ 0.11.18.
  • Warnings only: proc-macro-error2 and unsafe-libyaml (unmaintained), event-listener (unsound), chacha20 0.10.0 (yanked).

Security Status

  • This is the aggregator job. Its self-check reads .github/workflows/security-policy.yml, but the job has no actions/checkout step, so awk fails with cannot open file.
  • Patch: add actions/checkout@v7.0.1 (already locked for this workflow) before the self-check.

I'm not re-running anything: all three fail the same way on main. Every HYP-01 gate on this head is green: idris2 --check (including check-verdicts.sh), lake build, sibling citations at pin, PROOF-STATUS currency, check-trusted-base, Escript soundness (including the schema check) and the Elixir tests. These fixes belong in a separate PR against main.

…y a confirming re-check is support (HYP-01)

Addresses the CodeRabbit review on #923.

- PatternAnalyzer dispatched every routed action to the fleet before
the manifest was checked, so a factless step still reached the fleet
when the manifest was refused. dispatch_and_write/2 now compiles the
manifest first; the actions are dispatched and the manifest is
written only when every step names its fact. A refusal dispatches
nothing. New test, with a negative control. The mutant that
  dispatches before compiling is killed.
- Retraction counted a quarantined prover as lost support for any
mechanical re-check. A refuting re-check never supported the
finding, so naming its prover in :retracted_by was false. Only a
confirming re-check's prover is retracted support now. New test; the
  old rule fails it.
- check-sibling-citations.sh marks dependent-holds as named in
Retraction.idr's header as deliberately not transcribed, so the
  table and the header agree.
