- use the SDK-managed native runtime by default
- migrate runtime installation and manifests to SDK platform packages
- update deployment pruning for the new package layout
- replace unsupported CLI flags with session directory configuration
- add transport, managed-runtime, and pruning coverage

Quick approve for straight forward package bump changes. Other changes seems to be code cleanliness but Migration change seems reasonable.
