Migrate filesystem MCP server to normalized source - #3039

Resolve the filesystem server's allowed-directory arguments during MCP seed creation and register it through the normalized dynamic MCP source. Honor existing valid configured directories and otherwise create a dedicated per-instance filesystem sandbox. Remove the resolved server from the legacy provider to avoid duplicate registration. Update translation test wiring and add coverage for configured roots, sandbox fallback, legacy-provider removal, and official filesystem server startup.
